Understanding Layer Opacity and Blending

I have an RGB image that I'm converting into 2 layers to create an anaglyph (3D stereo image).

 

In the first layer (cyan) I remove all of the Red by taking the output of the red channel down to zero. In the second layer (red) I remove all of the cyan by taking the blue and green down to zero in the same way. I then shift them horizintally to create some parallax which you can see with 3D glasses.

 

It works fine, but I don't understand why!

 

Both layers have their opacity set to 100% and their blend mode is normal. I would have thought that the layer on top would prevent any colour from the layer underneath from showing through (as it's opaque). Obviously this isn't the case. I'd be grateful of an explanation of what's happening.

 

Edit - to simplify the question, why are the RGB values of an pixel in a layer affected by anything in a layer below it, if it's opacity is 100%, and blend mode is normal?
